I recruited Wynne and sided with Cullen but it is not an option in the keep. I switched her out of my party before talking to him.

If you let the mages live then you didn't side with Cullen. Also you can't take Wynne out of your party if she was recruited at the beginning of the quest. If you sided with him then you had to attack/kill Wynne.

Well maybe it's because of a mod because I just did exactly that, been a while since I played the 360 version and it shows that I had no profile for it for some reason so I got it for pc and am playing through it again to choose the world state.

No, this is an old issue. The Keep won't let you do certain combinations the game allowed you to do. Basically, if you spare the mages in the tower, you automatically don't agree with Cullen and choose mages.

You cant agree with him and spare mages. Seeing as he wants to kill the mages

All of the mages died and I still have Wynne, so maybe one of the mods I have allow me to change party members more than the vanilla game, because she was not with me when I talked to Cullen if that's the case sorry for the trouble.

You shouldn't be able to take out Wynne, but it might be possible to backtrack to the lowest floor, remove her from the party, then talk to Cullen. This isn't intended, so isn't a "valid" choice.

Note, however, that you can keep Wynne and side with the templars -- just not Cullen specifically.
