I also like Shiala, Sha'ira, Captain Matsuo - heck, a whole lot of them come to mind. Nihlus was going to be a good pal, before he got betrayed.
Mass effect is not just a Galaxy full of stars. Its a Galaxy full of people. As Commander Shepard, I wasn't just fighting for my crew, or my Love Interest, or even myself - I was fighting for all of those people (at least the ones I didn't have to kill for being evil.)

I actually kind of liked Han'Gerrel. Granted that he is an idiot, but he's stubborn as a krogan and he's one of the few characters who you can give a nice gut punch.
Anderson. Dude's good. Almost Mary Sue level without being Mary Sue.
Admiral Hackett. He commands and instructs without being condescending
And of course, Konrad Verner. Because he's Konrad Verner, the other savior of the galaxy.

Kirrahe is one of my favorites, Nihlus, That random quarian kid who i helped on Omega, That Random Quarian slave who i helped on Illium And that Random Quarian citizen who i helped on the Citadel.
Conrad is definitely one of my favorites too, Shiala, Emily Wong, Shepard's Mother, Chorban, Rita's sister Jenna, Lizbeth Baynham and last but not least, Anderson.
EDIT: And of course Admiral Zal'Koris vas Qwib Qwib.

Characters like Anderson and Hackett aren't so much side characters as they are supporting characters. That is, they aren't main cast but have a significant effect on the story .

Has Eve being metioned? I thought she was an incredible adition to the series and made Tuchanka mission ever more awesome.
But my vote goes to that soldier who does the "sir Isaac Newton is the deadliest sob in space..." speech. That's how Newton's law should be teached!

My favorite minor NPC is The customs wowan in ME2 Citadel entrance area for the special conversation you get with Legion in tow.

I wish the Shadow Broker had been something more interesting than a trivial boss fight.
I wish Armistan Banes had been a part of the ME2 game. They could have had the Illusive Man pretending to be Armistan Banes for exemple.
