Does owning DLC matter to the keep at all? I know it counts things like special gear and the DLC but in the end does it matter?

It doesnt count the story dlc's.
You get to choose the tiles regardless of whether you owned the DLC or the game

Because the Keep is the new home for all of the info stored in the BSN Legacy site. The Legacy site kept track of your DLC, so they included the data as part of the data migration.
