will i actually be able to buy good materials from merchants because i can't find any that will sell me, or do i just get the material bundle they give me instantly? If i just get the bundle then that was a waste of an inquisition perk point.

The Short List perk is the one that gives the rare stuff from the vendors, but you may need to buy one or more of the perks you mention to unlock it, depending on how many agents you've acquired in that line.
