Does it do anything, or is it like previous Dragon Age games where mage staves ignore all armor anyway?

Elemental damage ignores armor, but is affected by elemental resistances/ magic defense. All mage attacks (so I believe) are elemental.

So basically armor penetration is useless. Does that include for the Knight Enchanter blade?

Yep, Spirit Blade deals spirit damage so it wouldn't affect it either. Armor Pen is useful for Warriors and Rogues but I'm not sure on the particulars of how useful it is and whether another stat like +Attack % might be better to go with anyway.

Armor penetration's value versus Attack's depends on the target.

In previous games, there were some specific mage spells that dealt physical damage. What about Stonefist, for example?

I agree that it's useless even if there are one or two spells that might benefit though.

Stonefist is spirit damage, I can't think of any spell that does physical damage and all staves are elemental. So armour penetration is useless and wasted on a mage except, maybe, and only maybe on masterwork on hit items like hidden blades and shield bash. They may be affected, but I cannot say for certainty.
