Maybe it's because I only played SP long enough to learn the controls but I don't know about the pop up skill icons.
I assume it's something to do with cooldown and stuff but I have no real idea what is what and I can't see anything in the resource library.
So at the bottom of the screen icons pop up from time to time. What are they? What they mean and do?
Because the manual is full of useful information like that. 
Right bottom corner? Your status effects. Beeing on fire, etc.
This, the icons that pop up are various buffs/debuffs.
I agree, the manual in this game is amazing
The only manual I found online was a set of MP tips that were roughly as useful as the tooltips for ME 3.

Yeah, it's for buffs/debuffs/special abilities. For example: The upgrade for Leaping Shot, Rolling Draw, applies a 200% damage bonus + knockdown to your next basic attack and stays active until you loose that next arrow. While this is active, you will see a little icon that looks like the Leaping Shot icon appear down in the bottom right.
