Yeah, from what we learn in the hinterlands, most of that was done by the Templars hunting for any mage "sympathizers". The rebel mages just took food and mostly hid.

Don't forget how if Vivienne becomes Divine, the Templars could possibly refuse to serve her because she's a mage. Thus, as much as the Templar supporters like to believe that people like Barris are the majority, the Silver Shield ending clearly shows that the Templars still have mage-haters:

They didn't force rebellion on children. The children don't fight. I believe this is part of the reason Fiona sought redcliffe as a haven for her free mages. She needed a place to keep safe those who could not fight.

Difference is that the templars weren't oppressed by mages. I don't recall any instance of mages making templar tranquil or mages raping templars. Don't forget that Vivienne supports the templars and is willing to keep the order as is but they refuse to serve her just because she's a mage. Would you like it if the templars refused to join the inquisition if you played a mage?
