I'm about to finish the game, but I skipped a lot of the side quests. I did all the companion quests and the side quests that are direct offshoots of the main questline, but I want to make sure there aren't any good quests that I just haven't found yet. What side quests should I absolutely complete before going on to finish the story?

That kinda depends on your definition of "good". If you're interested in story-intensive side-quests, you've probably already done them as part of the main plot. Most of the story-relevant ones would be over by now (Under Her Skin/Before the Dawn), so anything that remains is probably some flavor of fetch quest. Do you want to test your ability to scale terrain? Try seeking out the Bottles of Thedas or completing the mosaics. Have you explored every area? If not, that's something to try. Do you enjoy crafting? If so, the Cradle of Sudelin is an excellent place to farm schematics. The Dead Hand presents a fun/maddening puzzle. If combat's your thing, you can always try for the Dragon Hunter collection.
Do you intend to use this character to play future DLC (if there is any)? If so, you might want to consider gear optimization.
