I'd bring Chambers back to handle my day-to-day gubbins; Traynor I'd put in the war room, as a comms specialist and with her sharps that's where she should be overseeing the ocean of comms traffic and intel - EDI stays in the ship, sorry Joker just gonna have to get your robofetish from the Geth; engineering as is plus Tali - they know what they're doing - and I know I'll get some flak, but Liara's staying put in my cabin!
Steve stays as my pilot, he's a top notch pilot and a good egg (at least when Garrus and I get trolleyed on a run ashore he'll get us home in one piece). Miranda can run a special forces type unit with the rest of them and giver Cerberus a damn good kicking in the process.
1. Kaidan/Ashley - It'd mostly be Kaidan, since he's my most romanced, but I think both of them deserved better than they got in ME3, so yes, they'd absolutely get the top spot.
2. Miranda - One of our major enemy factions is Cerberus, how could we not have someone who was once a high ranking member in their hierarchy on the team? This is one of the greatest frustrations I have with ME3, Miranda SHOULD have been a party member, I mean you have to practically set out to kill her on the Suicide Mission...!
3. James - He's got a good role thematically as Shepard-in-training, he just needs a little more polish.
4. Javik - PROTHEAN. I think that's all the explanation needed as to why he should be there, fighting the Reapers on the front line.
5. Samara - She swore herself to Shepard's service through the Suicide Mission, but I could see her expanding that definition to include the Reapers. I think she'd provide a valuable insight into the asari, especially in the aftermath of Thessia.
6. Garrus/Tali - I'd have them be mutually exclusive, rearrange the story so that they'd be accessible at the same time and choose one or the other. Both of them are playing a valuable role with their people, I really think it'd be a bad idea to take them away from that, so you're either getting one or the other.
The other ME2 squadmates and Wrex can keep their current positions in the story (more or less, since, if we're talking ideal ME3 ideas here, I have some massive alterations to a couple of their stories, but that's probably outside the scope of this thread), EDI, I'd honestly be more interested in seeing her evolve as an AI, rather than trying to be more human (plus we can see Joker and EDI having an asexual relationship as a result, if we're going to go that route). As for Liara, I think she'd be more valuable maintaining the Shadow Broker network - I don't see how, in game, she has time to be
A. Front-line combat fighter
B. The Shadow Broker
C. Pestering Javik for information on the protheans
D. Working on decoding the prothean archives
Those first two are full time jobs. When does she get to SLEEP? I say let her keep the Broker's ship and have it serve as a secondary hub area.

2) Barla Von. Who doesn't like to hear a Volus say " *hiss* Let's get laid .. er *hiss* I mean paid!"
3) Shifty Cow. The real Best Thief in the Galaxy.
4) Matriarch Aethyta. For free drinks and lulz.
5) Arngar the Vorcha Void Devil. His comedy routines like "BIG MONSTER!!" and "BIG MACHINE!!" are just Gold.
6) Councilor "ah yes Reapers!" Sparatus. A team will always need someone like him to take point if you think there's an ambush or minefield ahead.
Jack, Zaeed, Legion (retcon dat silly death), Wrex (he can do the ruler thing on a ship, right?), Kaidan, Miranda.
Mordin's character arc finished nicely and I would not undo that.

Oh I won't judge you. All the ammo in my guns will judge you, along with the ammo of every squadmate past or present, the orbital strikes of the Normandy and every other ship EDI can hack until they and your worthless corpse are just so much radioactive slag. Then I'll reload the save and repeat until my computer and possibly my fingers follow suit.

Miranda - because we're spending so much time destroying Cerberus. Other than Garrus she's the only other one who can keep up with Shepard. They both have leadership ability, tactical intelligence, and are highly accomplished within their respective organizations (past org for Mir).

Training in excellent offensive powers is falls in line with Miranda's personality.
VM survivor, EDI bot, and Tali wouldn't be permanent squad members.
VM survivor would give us Inferno Grenade/Barrier at the end of Mars, and they would be sent off to Hackett after the coup. Assigning a Spectre to be the foot soldier of another Spectre is an inefficient use of War Assets. VM survivor could have been off doing some of their own badazz assignments.
EDI still gets her robot body, but is kept on the bridge. The bot could play a ship maintenance role. I didn't find her very useful in combat, and the addition of EDI as a combat unit was random as hell.
Tali can only be fighting alongside you from Geth Dreadnought to Rannoch. She isn't very useful outside of Geth missions.
Jimmy Vega - he's cocky, jokes around a lot, and likes to talk about women. Many service members irl are like this, so Jimmy gives the game a sense of realism
Javik - ME 1 and 2 still left a lot unanswered about the Protheans. Prothy the Prothean wasn't shy about ending our curiosity
Garrus - supposed to be your bffl
Liara - because she's instrumental plotwise due to her study of the Protheans, which led her to discover the Crucible
Miranda's office would be located in the same ol Executive Officer quarters from ME 2. Liara gets relocated to where Diana Allers is. Liara's dream comes true while Javik lives a nightmare as they share a deck at all times. Diana Allers gets moved to where Jacob was in ME2.
Why it makes more sense for Miranda to be on your ship
Cerberus assassins are after her, and she's sabotaging Cerberus. Liara once mentioned being able to manipulate information to start wars within minutes. Miranda would have an easier time messing with Cerberus by working with Liara and is protected from Cerb assassins by being on our ship. Shadow Broker resources also help Miranda keep better tabs on her sister.
My plan presents a smooth addition of Miranda that doesn't require greatly altering ME 3.

Zaeed is a gun for hire. I'm sure the Alliance wouldn't mind paying him a pretty penny if losing meant the end of the galaxy. Plus he has no excuse to not be apart of your squad in ME3. He's just hanging out in the refugee docks the entire time. At least with Samara you could imagine her off doing some Justicar things

Then again, I'm God after all. I'd just make Shepard and Miranda do a porno on some planet with islands. Javik would be Doctor Moreau on an island where every other person would be an animal, and Shepard and Miranda would be trapped on the island as prisoners #6 and #13, being chased by giant plastic balls that take them back to #1, who then gasses them repeatedly as they search for ways to leave the island. While having a sharp, biting relationship that slowly steams up as the two argue and bicker while being hardly able to control their pent up feelings of lust for each other.
What a universe it would be.
