Fairly new to using the hunter, and as far as I'm aware the "I was never here" passive doesn't exist for the hunter, so my question is: What do I use to truly minimise these cooldown times? I would like to stealth and flank the enemy, eventually picking off 2 or 3 then pop straight back into stealth but I'm a bit unsure as to how I can achieve this.
How to minimise stealth cooldown on Hunter?

Picking the Easy To Miss passive will make you draw no aggro as long as you are flanking the enemy, which you can use while Stealth is on cooldown. Helps more if you have a team, but does work without one.
Aside, Leaping Shot is about the best way to lower the cooldown on Stealth.

Leaping shot (and rolling draw) is amazing for reducing stealth's cooldown.
Unfortunately that comes at the cost of not being able to use stealth + knife in the shadows + leaping shot, which is absolutely devastating.

Huh? What are you going about about? You very much can use Stealth + KitS + Leaping Shot + Rolling Draw... I did that very thing in my Build Guide here:

Think they meant you can't use it to cooldown stealth if you use it from stealth, because it would be on cooldown.

Yep. Luckily, you still get rolling draw to help reduce cooldown with the combo though (not as amazing as leaping shot, but still).

Going right into the heart of a group with Stealth + Knife in the shadows + Explosive shot + Toxic cloud + leaping shot is also devastating and will still reduce the cooldown.
