So, just for pointers, can anyone say wich war table missions should be done in an certain way? Because I noticed that some will aways end the same, just with different rewards, but I also noticed some that have results that are obviously better then others. Such as an mission were an noble asks you to drive away refugees from his lands. Josephine just says no and nothing happens, Leliana agree to his request just to fall in his grace, while Cullen sends humanitarian support. Is there any mission that I should watch out for?

There is plenty such missions and there is plenty missions where it doesn't matter who you will send same outcome.Hell there is even few missions that have same outcome and text but certain adviser unlocks couple more missions while others not and you aren't informed about it.
But pretty much if you will recruit grey wardens you will get series of missions where for each one 1 adv is perfect and 2 another may vary and how well you are doing during that affects ending of this quest.

Some doesn't matter, some can end up badly if you don't do them correctly , some will provide different reward, some will open chains of mission, sometimes you need a specific advisor to open a chain, sometimes different advisor will provide a different chain.

This one for example, doesn't matter, no real consequences, but you get a different reward
I pick Cullen because the result is funnier, plus I'm with Sera on this one about this particular noble.

In general depending on how much you use a certain advisor for the war table missions your inquisition will come to reflect that particular advisor's methods in the end. Even though some outcomes are better than others I prefer how certain advisors handle missions. Leliana is quick to kill but also great for stealthy operations, Cullen is great for operations that require military power and numbers, and Josephine for diplomacy but that won't always work out.
Also some missions have a long string of operations if you choose the correct advisor(s). Also, the fastest advisor is not necessarily always the best choice either.

I think the Darkspawn missions - especially if you kept the Wardens - are a prime example of how you can screw things up if you don't make the right decisions. Also Clan Lavellan and the missions with Varric. A couple missions literally tell you how you need to do it and if you don't follow the rules you miss out on some good stuff.

Based on my own experience, that google doc is incorrect in many places about how to trigger missions. For example, "A Present For Bianca" is unlocked by taking the perk that expands your search radius, I think it's Eagle Eyed.
Here are two quest chains that have to be done in the right way to get the optimal outcomes.
1) Grey Warden missions
These unlock after allying with the Wardens at Adamant.
Mission 1 (protect a village from darkspawn), choose Cullen
Mission 2 (find the source of the darkspawn), choose Leliana
Mission 3 (find a way through the mountains), choose Leliana
Mission 4 (assault the fortress), choose Josephine
Mission 5 (end the darkspawn threat), choose Cullen.
If you choose a sub optimal advisor for these missions the Wardens will take more casualties. If they lose too many people the quest line ends before completion because the Wardens don't have enough people to continue. The mission brief will reflect how many Wardens are left; if few have died it'll say that the Wardens have take taken few losses and are eager, if they've taken some it'll say they've lost people but their morale is high etc.
It's possible that choosing Leliana for mission 4 instead of Josephine is just as effective. It's also possible that choosing Josephine instead of Cullen for mission 5 is more effective, and that choosing Leliana for mission 5 will end the mission in failure. The above is simply how I went through the quests and got the good outcome.
2) Destroying the Venatori spy ring
Mission unlocks if you have allied with the Ben Hassrath (you saved the dreadnought in Demands of the Qun), done the initial Ben Hassrath quests (the ones where you work with Tallis and end with a fireship attacking Denerim), and have progressed a certain way through the main story quests.
Mission 1 (spies in Skyhold), choose Leliana
Mission 2 (spies in Val Royeaux), choose Cullen,
Mission 3 (spies in Val Chevin), choose Leliana
Mission 4 (spies in Nevarra), choose Leliana
Mission 5 (spies in Vyrantium), choose Josephine,
Mission 6 (spies in Minrathous), choose Cullen.
It's possible to end this quest chain prematurely by making certain choices (for instance, choosing Cullen in mission 1 or 5). The quest chain is a balancing act between giving Tallis enough people to take out the spy network and not alerting the Venatori you're hunting them.
When you get to mission 6, Tallis will have one of three bits of advice for you in the mission brief. She'll say she has enough people to take out the network, but that there's too much attention to do so cleanly, in which case you should choose Josephine to throw the Venatori off the scent. Alternately Tallis might say that the Venatori are unalerted, but she doesn't have enough people, in which case you should choose Cullen to send her as many people as possible (choosing Leliana might also work). In both these instances the Venatori spy ring is completely destroyed.
The third bit of advice Tallis can give you for mission 6 is not good. If she says that she both doesn't have enough people, AND the Venatori are alerted, there's no way to finish mission 6 by destroying the spy network; all you do by choosing any advisor is do a great deal of damage to it and degrade it's ability to operate in Orlais and Ferelden.
Note however that there is no practical difference between wiping out the network and merely doing it great damage. No matter what, any choice you make in mission 6 gives you 120 influence.

Some quests I'm less sure about are the Hard In Hightown quests. I do know that by consistenly choosing to work with the Kirkwall guards, the quests end with Aveline sending Varric a personal note and receiving a Bianca mod schematic, a reward I don't remember getting on other questlines.
For me an interesting thing is that it ties into the Hard in Hightown codex entries. In the entries the dead magistrate whose murder is being investigated is supposed to be killed by a secret order of assassins called the Executors. One of the outcomes of the Hard in Hightown quests (about halfway through the questline) is you receive a message in Skyhold telling you to back off your investigation, and it's signed with the symbol of the Executors. When you finish the quests and find the plagarist who made the unauthorised sequel, you can find out that he never sent that message.
It looks like Varric, when writing Hard in Hightown, included details about an ACTUAL secret order of assassins.
