Because he understands more than Morrigan, him being OGB and all, plus she is misunderstanding Flemeth's motives completely
He's a good kid and wanted to help her, plus he doesn't have the bad relationship with Flemeth that his mother does and his dialogue with the Inquisitor shows that he's unusually perceptive about certain things, so he recognised that Flemeth wasn't planning to harm him or his mother.

Although if the Warden's the father and raised him alongside Morrigan, then you can see where he gets it from, since both Flemeth and Morrigan comment on the Warden's (possible) good manners when they first met them in Origins.

Kid's got a voice inside his head since he was born apparently.
I'm sure the 1000+ year old god inside him had something to do with it.
Reckon the old gods are connected to the forgotten ones and so the voice in his head understands what Mythal and Dread Wolf are playing at. So the old god is drawn to Flemeth as a result. She can't take any souls unwillingly. Looks like another dumb mistake to me, when those guys get out and have their freedom, they are not going to be happy.
