Well from some designer notes that someone found, it looks like Solas absorbed the soul of Mythal into himself.

She's already seen it coming and was putting something into the Eluvian when he arrived. He took her soul but she had a contingency plan in place. Probably why she needed Kieran. If Kieran isn't in some people's game, I would imagine that she was leaving a part of Mythal in the Eluvian. At this point, the writers could decide whatever they like, the ending is so vague they can explain it away in any way that they like. But I'm certain that Solas went there to take her soul and she was moving something in preparation before he arrived.

if it was solas absorbing her, why was she so regrettably apologetic?

From the dev notes and the message that Cole gives at the very end, I feel that he is definitely still Solas. One thing that I've been wondering for a bit is the mural Solas left behind. It almost looks like the wolf is bowing to the dragon's foot. Whether the mural was painted before or after the last boss fight, and that final bit with the orb, that mural haunts me. 

 

One thing Solas has maintained throughout the whole game is his dislike of slavery. Drinking from the well basically makes you a slave to Mythal. Could he actually be in her servitude? She could have commanded him to carry her soul, knowing she has full control anyways. 

 

And I drank from the well so now I am too.

I'm still unsure of what actually happened, but I will say I'll be incredibly disappointed if that's the last we'll ever see of Flemeth as we know her. I have nothing against Solas, and am interested in finding out where he goes from here, but I love Flemeth (and Kate Mulgrew's portrayal) so much that I'd hate for her to just be thrown away/absorbed into someone else after 3 games of buildup. Hoping she had a contingency plan, a la the amulet in DA:2 (we did see her appear to send something through the eluvian just before Solas turned up, after all).

I think that Flemeth/Mythal put flemeths soul through the elluvian, while she let Solas absorb her soul.

That's why flemeths body turns pitch black when solas absords mythal's soul. It no longer has a soul in it.

No doubt Flemeth intends to carry out Mythals plans while Solas goes on to reclaim glory for the elves.

Or maybe I have no idea what Im talking about. This is my first DA game, so cut me some slack...
