The first time I played through the game I sided with the mages, and Alexius was available as an agent afterward. I assume that by going the Templar route this time, he won't be available for judgement. Can anyone confirm?

Yes you won't get him as agent, you can get another agent (or two)

Good to know...are any of them for the Secrets? I'm trying to get four of them to unlock "Deft Hands" without using too many points.

Well in Hinterlands you can get 3 Secrets agents and it's always useful to have the knowledge perk, so you don't really need Alexius for this.
You get another one in Crestwoods and possibly two in Western Approach.
The Templar's one is Forces, (the second one might not be agent per se, but can be useful for WT).

One agent in H-lands will be assigned based on your preference. I believe it's the mage cult leader. Select "Get me information" and she is assigned to Leliana.

You can follow the mage quest line right up until the final mission (the one that costs the power to do). I've always recruited the mage bloke in the pub in Redcliffe village.
