Regardless of indications in Rivain, Avvars prove that mages indeed can be free
while not being rulers.
And the "indication" in case of Rivain is disputable when you take into account
the fact that the Seers explicitly pledge loyalty to the queen who is not a mage afaik. Though you definitelly could make a compelling case of Rivain being mage-governed, regardless of who the highest authority on national scale is.
Equal? No. But it is some indication. The system is, apparently, working - and has been working for a long time, all this with strong support of society. That's a pretty good indication that it is not as disastrous as some people would like to assume.
Depending on who you'd ask, mages ruling is very much the opposite of a working system.

You can promote him either way, the dialogue in the cutscenes is even a little different to reflect that.

My all-mage-sympathy dalish mage wholeheartedly supporting the idea of mages fighting for their freedom had a different opinion on the subject.

And at the moment it really made sense to integrate them to the Inquisition, we needed more soldiers and the help of templars to stop the Breach. The templars didnt have any chain of command and a alliance with them, would strain the Inquisition's resources.
Conscripting them was a Win-Win situation.

Whether they are genuinely repentant or not doesn't matter, the damage had been done. What's more, Barris admits that they are fractured and leaderless after Therinfal. Since they have proven they cannot handle independence, they will submit to your command, to be returned to the Chantry's authority after the conflict is resolved.
