Cole's and Cassandra's missions are big parts of why they are my favourite characters, so unsurprisingly Subject to His Will and Promise of Destruction are the ones I like best.
While I'm think Bioware went a bit overboard with the "Everything and everyone is corrupt!" theme, Promise of Destruction puts a pretty interesting doomsday cult spin on it. Lucius' actions are inexcusable, but instead of an evil-for-evil's-sake villain he is one of the characters who demonstrate the possible effects of strong faith combined with a severe crisis and/or the end times. I wish the "faith" theme had been given more weight, and this character with it. And, of course, the mission also shows more of Cassandra, which is always a good thing. I liked the obvious old fondness between her and her former apprentice (poor guy!), but most of all it's a display of her immense personal integrity, faith and caring for other people. She really is a Seeker of Truth instead of someone all too willing to settle for comfortable, "easy" answers, and I respect her tremendously for it. Plus, her willingness to be open about her struggles underlines how far she and the Inquisitor have come as friends. I wish I could have hugged her like I could hug Varric after Hawke's "death".
Subject to His Will is just mind-blowing. More than any other mission, it captures and defines what the character is all about, and the fact that Weekes thankfully changed his mind about humanity being the original "win condition" and gave us two equally well-written and viable solutions makes it even better. Cole is a raw nerve of emotion much of the time, but usually it's other people's emotions ... here, we see so much of his own. Fear, upset, despair, grief and, absolutely shockingly for this gentle being, pure rage and bloodlust. The whole thing is so well written, voiced and animated -- especially the spirit path, my personal preference, because you can so clearly see and hear the negative emotions crack, then fade away and transform as Cole opens up, reaches out and reclaims what he is. It's humbling and awe-inspiring and just damn beautiful. Solas and Cole are always great together, here they are absolutely perfect.
