If I hadn't tried it myself, I would say that equipping a magazine mod on a weapon that hardly has any reload time is a bad idea.To find out whether magazine mod is better than the penetration mod in terms of dps (and to defend penetration as my default mod of choice), I did some calculation.

 

Using a magazine mod V:

Emptying a 20 round magazine takes 2.21 seconds. Reloading takes roughly 0.7 seconds. The rate of fire with reload time taken into account is thus 6.87 rounds per second.

Emptying a 36 round magazine takes 3.99 seconds, reloading takes 0.7 seconds. The rate of fire with reload taken into account is thus 7.68 rounds per second.

By equipping a magazine mod, your dps is increased by 12%!

 

On the other hand, assume that you're not using any ammo and you are shooting armor 50% of the time (just roughly).

According to Kalence, harrier X does 130 base dmg and 80 vs armor. By equipping a penetration mod V, dmg vs armor is increased by 17. Since we are shooting armor half of the time, the overall increase in dmg per round is 8.5.

(after some calculation) by equipping a penetration mod, your dps is increased by 8%.

 

Well I wasn't expecting this. I have been using barrel/penetration mod since I unlocked the harrier, it feels so wrong to let it go now. Almost draws a single tear to my face

Yes, that's what AP ammo is for. You can have the armor penetration with AP ammo, the extra capacity with the extended magazine, and the extra damage with the extended barrel.

Depends on what ammo you are planning to use.

 

Extended Barrel + Extended Magazine + AP4 is about the best all around combination for every hitscan AR.

Its pretty simple and applies to almost all high fire rate low damage weapons.

Are you using AP ammo?

If yes, use damage mod.
If no, use penetration mod.

Barrel+ Ext + AP4 is the most damaging combo independent of other factors, but HVB+ Ext + Warp 4 isn't far behind and is better for biotic kits. Barrel+ piercing + Incendiary is probably better on kits that have a tech detonator but no fire primer.

@OP: your math looks right, and let me stress again that extended mag > penetration mod even without ammo. So if you take into account that we have AP IV... Penetration mod is basically going to be pretty useless as far as pure dps goes.

Actually, I've played several games with him. He's still playing, just not posting here. Whenever he used the TGI it was with the Saber + scope + damage barrel and AP ammo. And if he misses, it's very rare. He just cloaks and shoots and I can attest that he's a *very* good shot.

You're not doing it right. You have to wait at the ammo box for enemies to come to you.

Unless Condor or Dagger Hazard, in which case you sprint from ammo crate to ammo crate, cursing all the while and hoping that no enemies see you at all. And, if you're lucky, getting not zero ammo, but 9 rounds at a time. (Curse you, Condor!)
