if you pick the sparring over the medical place you still have a giant hole with debris in the courtyard

Iron Bull's bedroom is above the tavern (top floor). You can see him in it in the cutscene where the romanced IQ gives him the gift. 

 

I haven't figured out where Leliana, Dorian, Varric, or Cole sleeps. 

Dorian? He sleeps in my Inquisitor's bedroom.

And there is a room under the mage/templar tower with an un-interactable door

Yes I'm sure laying siege to the mountain fortress atop a hill in the snow and ice against Andraste's Prophet with a friend on the sunburst throne and among the Orlesian nobility would go so well for them...
Then again I don't even understand how the hell they keep that castle supplied up there
 

If you can supply the fortress (and that army camp you can see from the walls) in this place, you start to ask yourself - did Dagna create her own Eluvian network somewhere along the way and we just didn't notice?

I remember when I first came to Skyhold and had to find the war table room plus all the companions...I was totally lost in a maze of stairs, walkways, doors....took me ages to find anything or anyone.

 

Now I have to find all these empty bedrooms

 I was pissed at the lack of pikes on the ramparts for mounting Coryphueus and his lieutenants heads on. I would have also liked to have seen a few places to mount dragon skulls. Because a keep isn't badass tell it has dragon skulls mounted on the walls.

To add to this: no trophy hall. What castle is complete without a trophy hall?
