There are bugs in Divinity Original Sin, you know
It could happen that you cannot finish a quest, because you killed the guy to finish it for some other purpose as an example.
That's not a bug.
That's called freedom of choice and as you said, you still can finish the quest. The great thing about Original Sin is the multiple solutions to quests, it really gives the freedom back that is lacking in other RPG's at the moment where you're hand guided down one path.
