Destroy, without a doubt.  Yeah, it's problematic in the here and now, but ALL future races for ALL time will be free to create their own future.  Even control ending still has those damned machines around, regardless of them being benevolent.  And who is to say in one million years, ghost control shep doesn't go a bit haywire?  No, wipe them from existence for all time.
