Even more so with the god baby. But it will make her a better Mother for it.
Honestly Flemmeth seemed to be a very negative force on her, outside of teaching her magic and independence.
Also she is a negative force on Morrigan Jr. since she either only cares about him for what he has in him or pretty much ignores non OGB Kieran.
Plus I think we still don't even know if she was actual biological child or abducted from some poor chasind woman.

Flemeth may have had her reasons, but that doesn't stop her from being a crappy mother.
To know that you tried to kill someone...when that person was attempting to bestow a gift upon you all along
That is a devastating guilt to carry...now add to this the fact that that person was your mother
I am not sure how Morrigan will handle that unfinished business with a clear conscience

I think it's pretty clear that Morrigan and Flemeth didn't have the healthiest of relationships, even before the whole body-hijacking incident.
Makes me all the more glad that Morrigan seems to be a much better mother to her own child.
Flemeth was a pretty bad parent. In the Fade, false Flemeth is trying very hard to be kind and nurturing, and Morrigan doesn't buy it. When False Flemeth raises her hand against Morrigan, she says that's more like the real Flemeth. Which points to Morrigan having been abused as a child. Moreover, the fact that the demon was giving a kind and nurturing image of Flemeth in the Fade shows that it was trying to give Morrigan what she always wanted from her mother: love.

Morrigan made a mistake. Things got so out of hand due to her mistrust. But that doesn't evolve from thin air. There's a reason why she didn't trust Flemeth and feared for her life. You wouldn't develop such feelings towards a mother who always loved you, protected you and understood you. Flemeth was very hard and distant. Maybe this was necessary to prepare Morrigan for the things to come, but it also means that Morrigan didn't have a happy childhood. I always thought Morrigan would be better off without Flemeth. So, what irony that she had to drink from the well.

To be fair about the eye color thing, we haven't seen enough Chasind to rule in or out whether or not that is a common trait among chasind humans.

But Flemeth doesn't seem to really care if Morrigan makes up with her or not; as long as she accepts what shes been grooming her for. And it seems Flemeth is very confident that she will...

I'm also unsure whether I'd agree with Flemeth not caring whether she made it up with Morrigan. The way she said, "A soul is never forced upon the unwilling, Morrigan. You were never in any danger from me." seemed to contain some genuine tenderness. It's also one of the few times she refers to Morrigan by name, instead of "girl", a sign, I think, that she knew her death was approaching and she wished her final encounter with her daughter to be vaguely affectionate.

I agree, especially with how vauge Flemeth was its going to leave Morrigan possibly anxious about her mother's next move
Flemeth was hurt by Morrigan's words...I suspect she was suprised at how far Morrigan's mistaken fears had affected her judgement.
Morrigan also seemed to catch herself at the end when she shouted "Wait!"
In defense of Flemeth, she is a goddess she sees and knows things Morrigan cannot even concieve. Who knows why she did not turn back to embrace her daughter?
That whole plotline is leading somewhere sorrowful.
