Yes, a few of them have a big impact on the ongoing story of the War Table, but such things are rarely spoken of by the characters in the game.

Read at your own risk, but the one I'm talking about is:
That's all I can really think of at the moment. For the most part, it comes down to time and giving your Inquisition a "flavor," such as sending one of the advisors to do something violent as opposed to trying to negotiate or use subterfuge. The visible in-game results of such decisions are minimal, so feel free to send whoever you want if that doesn't matter to you.

One other that has an effect on the missions available. The first time you get a war table mission about Sutherland, Cullen wants to give him a sword to fight, and Josephine wants to send him to the kitchens. If you choose Josie, that is the end of it. If you choose Cullen, it is the start of about 7 or 8 missions where Sutherland builds his own group. You can influence the gear they get, and their fate at the end.
One bug with this is at one point Sutherland is in trouble on the Storm Coast and you have to go there to help. If Bull's personal mission is available at the same time then going to the Coast will start Bull's mission and you go back to Skyhold at the end. The game flags this as you going to the coast and leaving without helping Sutherland, with no way to help afterward. You can workaround this by reloading and going to the coast without Bull in your party so it doesn't trigger his quest.

Also, in general there is usually no difference between advisors, sometimes not even flavour text, but once in a while you will get more influence for using one particular advisor, or a more favourable outcome (have no idea if these impact future ops or end of the story, haven't finished my first playthrough yet). The gather missions (metals/coin/herbs) or resource ops are always different in what you get back. Although coin always gets gold, Leliana will get the most gold, and Cullen the least.
Usually if you can see by the description for these that the op is favouring one advisor (like a spy in trouble who will remain an asset only if Leliana is chosen) then that advisor will get some extra benefit.

That's Leliana, not Josephine.

Sorry, yes I just checked my notes and Josie is not an option for that op. Leliana is correct.
