On my first play through there were 2 chests. One right by the door of the temple and one on the ledge looking over the lagoon. On my second play through, those same 2 chests are not there. Is this a bug, or is it a random thing if these chests show up?

I don't know what triggers the chests showing up but in my 3 games, the chests weren't there the first time I visited the temple. But later, after Venetori started showing up (not sure what makes them show up either), and some Venetori were camped in front of the temple, then the chests would be there. So they may show up later.

I've noticed this my self. The chests are only present in connection with venatori.
I think these chests only appear when you have the venatori quests active?

If you go in the first part of the game they are not there, and neither is the Giant nearby. Only after you reach Skyhold, when you are familiar with or at least aware of the Venatori do the chests appear, as well as Venatori people and the Giant. It's way easier to collect shards in the first part of the game for this reason.
