So. I had the quest with his amulet and I agreed to the merchant's terms. However, I don't have an option when speaking to Dorian to give the amulet. Do I have to collect it somewhere?

Unless you're playing as a warrior or rogue Trevelyan and threatened to slander him, after the quest you have to do a War Table mission to get the amulet. Once the mission is over, then you'll have the ability to give to Dorian.

Just a side note: Inquisitor Adaar can also get the amulet right away. You get a unique qunari conversation option where you stand tall over him and ask him to rethink what he's doing and he caves in and gives you the amulet.
