Am I allowed to do both, or must I pick one to proceed onward with while discarding the other option? So far, I'm a bit far within the missions to recruiting the Mages, but I have not met up with Alexius at wherever we're supposed to meet yet. Is it too late for me to go to the Templars, or am I locked out of the Templar choice?

You can only pick one. The choice is locked when you pick it from the war table.

Ya can go meet the Mages in redcliff . After that , thats when you will have to choose a side . either the mage or the Templar . Ya cant do both . cullen will tell ya that ya choice will be final when you click on the said mission and ya can back away and choose the other side if ya want .

So it goes like this :

1- in redcliff meet fiona .

2- that open Invitation from Alexius : here ya choose to meet him or go to the Templar .

3- Make choice , its locked . Do either one and not both .

You won't lock from either side until you start war table main quest.

And no you cannot recruits both.

So I am still able to choose either one, but once I meet up with Alexius the final time, I will not be able to back out?

From the war table the two different missions will appear, one for the Templars and one for the Mages.  They will both have green fire above them so they are pretty easy to spot.  Once you select one of these two missions, you will need to resolve it and once you do the other will no longer be available going forward.

As I recall the Templar Mission is called "Champions of the Just", the Mage mission is In Hushed Whispers.

When you meet Dorian, that's what unlocks the mage mission. When you unlock the mage mission, you have choice between the mage or templar one.

It's also worth mentioning that going a certain route does NOT necessarily mean you support the associated faction. That's not how this game works. For example, you can do In Hushed Whispers and technically be pro-Templar.

You can still choose which faction to support after meeting Alexius, make sure to visit Redcliffe's church before leaving...

I have already chosen my side, and I chose the Templars, but I already met Dorian in the Redcliffe church before I changed my route. Is Dorian no longer able to be recruited into the Inquisition? Was this whole choosing between either faction determines which squad mate you'll receive(Dorian or Cole)?

You'll be able to recruit Dorian later, don't worry.

You can still recruit Dorian but he calls you out for abandoning the mages to get the Templars.

He seemed more upset by the Venatori killing Alexius

He'll mention it if his approval drops too low. If you're on friendly term with him, he never brings it up. :)

So I imagine he calls you on it even if you didn't go see the mages in Redcliffe before going Templar?

I don't know. But in his disapproval scene, the only dialogue about that I've seen is something along the lines of, "You abandoned those Mages in Redcliffe after I asked you for help."

So, if you avoided meeting him first, then maybe a line addressing it is left out entirely.
