The best examples that come to mind for me are:
Shin Megami Tensei: Persona 3
Shin Megami Tensei: Persona 4
Shin Megami Tensei: Nocturne
Suikoden II
Final Fantasy Tactics
Tactics Ogre
Deus Ex: The Conspiracy
Mass Effect (IMO...)
Star Wars: Knights of the Old Republic
The Elder Scrolls III: Morrowind
Among others...
Actually, the original Disgaea had a pretty hilarious story that was told in a rather unique way, so I'll mention that too, even if it wasn't particularly thought provoking.
Also, Fallout: New Vegas, minus the Lonesome Road and Old World Blues DLCs (Dead Money and Honest Hearts were fine).

I thought that E-102's story from Sonic Adventure was some pretty power stuff, even if the rest of the story was kinda meh.

FFIX
Sets out to do what it does and doesn't want to do anything else.
That's why it's so based and I love it.
A great, fun adventure that tackles a few good themes here and there.
Good stuff.
Most underrated FF ever.
Err...
Lots of other people have said the best stuff (FO:NV; The Witcher 2 etc...)
I love the Uncharted games for the same reason I love FFIX.
It does what it sets out to do and does it great.
That's all a great story will need sometimes.

FFIX is my personal fav FF. Though it'd have been even better with the content that seems to have been cut from it (1/3-1/2 of the party characters have minimized stories that seemed to have been planned to have been longer and more interesting).

Personally I found Raiden more relatable than Snake. I didn't like what Kojima did to him in Metal Gear Solid 4.

And really, if Lucifer ever returns, he better have his Kazuma design, not that SMTIV bs design.

Yeah I don't want deformed baby designs in SMT V. I actually wasn't a fan of any of the new designs. Lilith, Merkabah, Gabriel, and the like were pointlessly grotesque. I'll take the OG designs any day, especially if that's the direction new designers like to take demon designs.

Add Vagrant Story to the list. With only a handful of characters Yasumi Matsuno creates a deceptively simple plot with depth that would catch an unobservant player off guard. Combine this with Alexander O. Smith's quality english translation, and you have top tier storytelling that'll turn the dullest of plots into a Shakespearean masterpiece.

Spec Ops: The Line and Alan Wake are both personal favorites.
Alan Wake especially so. I hope Quantum Break is good so Remedy can finally make a sequel to Alan Wake.

Halflife 2 - Portal - Portal 2 - Shadow of the Colossus, e.t.c. Mostly games that tell their story through gameplay, rather than cutscenes.
I haven't finished Shadow of the Colossus (I just beat the tenth one a few weeks ago) but the game is definitely awesome. The encounters with each Colossus, with each of them presenting a different challenge for you, feels like a story in itself. Some of the most epic battles in gaming.

Being late to the party is unintentionally my thing. I didn't get a chance to play Shin Megami Tensei: Nocturne until 2013. That game came out 9 years before that. And I've had my PS2 since then. I'm still trying to get a PS3 for stuff like Ratchet and Clank, Uncharted, Sly Cooper, and whatever JRPGs might interest me as I do research on the PS3's catalogue.
