About Pragia:
Cerberus mentions that that they're disturbed by how much was left at the site and that most of it was supposed to erased. I take that to mean they tried to cover it up and had most stuff destroyed. That being said, its clear they missed some things.
There also does seem to have been SOMETHING of 'value' there in terms of data. Shepard apparently didn't save it.

The wording and the fact that this happens during ME3 suggests this was discovered after Shepard blew it up. Though I could be wrong, its possible they got the data prior to the explosion and we're just now hearing about it. Either way, evidently there was data there and Shepard made no attempt that we know of to actually preserve it.
