You could be here for days listing all the Intended (and maybe unintended) "references" and "Easter Eggs" in the ME Trilogy.
There is a Star system (Hades Gamma maybe?) that has a solar system full of planets with names from Greek Mythology
Many Planets throughout the Galaxy Map are purportedly (according to the codex info on them) named after Deities and Legendary Beings from this or that race. Perhaps the Devs were consciously (unconsciously?), and subtly, reinforcing what Javik tells Liara' and Shepard in the Temple on Illium, that the Protheans were watching, studying and in certain cases guiding the "lesser' races of the Galaxy. And these Deities and Legendary Beings are actually all Protheans
The internal name in the software game files for the Quarian Arc Pistol is "Thor". obviously a reference to Thor's Hammer Mjolnir and it's ability to cast lightning (electric bolts)
Reapers bare superficial, though striking, imagery with the alien ships in the classic War of the Worlds tale. "Tripods" landing on earth and walking around shooting "heat rays" causing destruction. Very similar imagery to the Reapers and their red laser beams strolling around the countryside.
Pop Culture references - Joker tells Shepard that the Geth should not be able to detect them when they are docked with the Geth Dreadnought in ME3, "Unless you start singing the Russian national anthem or something" An obvious reference to "The Hunt for Red October" where the Radar officer swears he hears singing, just before the Red October disappears from radar.
In the same mission Joker tells Shepard /Legion to "waggle their wings or something" when exiting the Geth Dreadnought in an enemy fighter. A reference to a scene in the Original Battlestar Galactica where (Apollo? Starbuck?) is in a Cylon fighter craft returning to the Galactica and doesn't want to be shot down as an enemy and says he'll "waggle the wings" so they know it's him.
In the Ex-Cerberus Mission in ME3 once you have authorized the evacuation, the first shuttle takes off accompanied by two shots from the AA Guns, back in the control room, your hear the announcer say "The first shuttle is away, the first shuttle is away" accompanied by cheers from the scientists. This is an obvious reference to the Hoth Evacuation scenes in Star Wars:The Empire Strikes Back. When the first transport takes off it is accompanied by two shots from the Ion Cannon and we hear over the com "The first transport is away, the first transport is away" accompanied by cheers.

Citadel DLC - The ending scene with Cloneshep, is almost an exact storyboard copy of a scene near the end of the movie "The Mummy Returns" where the Hero and the Protagonist are hanging over an abyss ( = shuttle bay ramp) side by side. They share a meaning look ( = cloneshep asks "why you and not me?") whereby the hero's 'true love" risks her life to save him ( = shepards companions risk there lives to save him)
