Regarding wether the Normandy SR-2 is the most advanced warship design of any of the races in ME3.
The war Asset entry for the Salarian First Fleet hints that there may be a competitor to the title. One that was not shown in art or game; the Salarian Stealth Deadnoughts of the Salarian First Fleet.

Military observers were puzzled and not a little suspicious when the salarians slowed down dreadnought production, building fewer ships than legally permitted under the Treaty of Farixen. Highlighted the bold for to show the timeline. There was only around 6 months between the events of ME2 and ME3; yet the Salarians are able to obtain complex blueprints and the architecture behind an advanced piece of Reaper technology, reverse engineer the discoveries then design and build massive warships of bleeding edge capability.
I think the Normandy SR-2 in ME3 still edges out - especially through use of EDI.
But yes, the Salarians be tricky! I remember that War Asset entry.
I am not a fan of Cerberus, or their 'human superiority' complex, but I will say that without them Shepard would have never been brought back, nor would an upgraded Normandy SR-2 (with EDI installed) been built. As others have said, the Council and Alliance didn't even bother to investigate the Normandy SR-1's crash site, or at the very least try and recover the bodies of those who had died. I will say that other organizations would have had the capability and economic power to bring Shepard back; like say a Volus funded medical research group; but no one else really had the desire to bring Shepard back. So those two things that ultimately aided the galaxy overall, I will give to Cerberus. I would question Cerberus's actions in ME 1 & 3 though.
For ME 1 I don't particularly see how feeding troops to thresher maws, or killing a Rear Admiral really helped humanity, but even if those had been for our benefit, it's quite obvious that Cerberus; like the rest of the galaxy; was caught with their pants down when it came to recognizing and trying to stop Sovereign. For all of their plans and schemes, if Sovereign would have succeeded, Cerberus would be dead like everyone else. Which is why I think Cerberus was so adamant about bringing Shepard back in ME 2; they realized that they had just barley dodged a bullet, and that Shepard was the only person (at the time) that truly realized the threat of the Reapers.
For ME 3 it is hard to see what part of Cerberus's activities where influenced by indoctrination, and which were not. Sure, we can say that TIM fighting Shepard and the Alliance on the grounds of controlling the Reapers was justified, but would Cerberus have really been that hostile, that dismissive of Shepard, "You have outlived your usefulness" etc. if they weren't under the influences of indoctrination?
None. The "pro humanity" or the human centric positions should be represented by the Alliance.

The retconning of Cerberus into every defining Mass Effect event with the Foundation comics was disgusting. Let Cerberus die, they were a curiosity in the first Mass Effect, tolerable in Mass Effect 2 and just a tumor in Mass Effect 3. Their over usage makes them now look goofy and incompetent, please no more.

There's an All-Ages version that omits most of the smut and all of the hentai (I've only ever read the standard Adult version). Very good if you're an A/S shipper like me, without going overboard. I know a lot of people don't like pairings, but this one does it very well, in a very Evangelion manner. It has a much more... definitive end to the original, though in some parts towards the end, it can get pretty mind-screwy.

The shipping communities always focus on too much smut, and not enough development. Plus, nudity and sex is just rarely ever done tastefully. I'm fine with it when it exists if it's good, but too often, it feels like it's thrown on for fan-service or author appeal. I agree on this count here, especially considering all the characters are all 14 years old, which made a lot of the sex in the adult version rather mortifying for my 25 year old self to read.
But yeah, Asuka and Shinji definitely deserve happiness, and they deserve it with each other. They are as close to a canon couple (sans Kaji/Misato) that Eva comes too.

She's still pretty cool, though I don't see the big thing about her. I know the Japanese love her for the aforementioned reasons. But when you analyze what she really is in the narrative, Rei is just so... unsettlingly creepy. After seeing EoE for the first time a few years ago and letting the ideas stew in behind the symbolism, I'm pretty sure she's God. Well, half God. The other half is Kaworu. Who is just as creepy. Some of the few characters to legit freak me out. Probably how Shinji views both. The show has a weird Oedipus complex to it.
Which is why I ship Rei/Kaworu.

It's some confusing stuff. Then again, that's Eva. It doesn't make a lot of sense period. And it portrays scarily accurate mental disorders. It not making sense to us is probably because we're seeing it from Shinji and Asuka's point of view most of the time. And they've basically lost all sanity by that point anyway.
According to Anno, Shinji's love for Kaworu is based upon Shinji's vision of the perfect self. Kaworu is what Shinji sees to be the perfect being.

You won't get in trouble with the feds. I mean, the whole story of ReTake After isn't necessary to the plot of the rest of the story. It's more of an epilogue than anything else. A good one.
And ReTake is way too popular for them to really go into it. I doubt the feds know or care about a Doujinshi manga that is the unofficial sequel to End of Evangelion. So I think you might just be a bit paranoid.
