The one thing that always gets ME3 is the fate of the Collector base and it's consquence (or lack therof). For no reason other than to maintain the plot Cerberus get's their hands on Reaper tech regardless of Shepard's choice, the game doesn'' even attempt to explain this point. Then on Cronos we suddenly see that Cerberus managed to recover pretty the entire baby Reaper despite it being at the epicentre of the explosion. What purpose it served to Cerberus is never revealed to us. But here's the worst part: after Cronos, depending on whether you saved or destroyed you somehow get baby arnold's brain or heart, respectivly, Why? Who in the world thought it was a good idea to put a Reaper tech in a weapon designed to defeat the Reapers after we've been told that the Crucible finished right before the mission started?

Well, as others mentioned in the past, using the crucible does not equal an actual win.
It's more like the Reapers letting you make the decision for them for some inconceivable reason.
So, does it really matters if the crucible has Reqper parts or not? It's not a weapon, it's an offering to the "gods".

Personal shields don't work in cutscenes, nor do they work in the novels. Personal shields are a game play mechanic only.

Good point. Shepard must have shot boss bullets then. But why didn't Shepard's pistol do any damage to those Keepers on the Citadel after she beamed up? Oh, wait!

Wasn't Shepard still an Alliance officer, whcih allowed him to command crew of SR1, while answering directly to Council? At least I don't remember them saying that Shepard is no longer in Alliance.
Ashley or Kaidan could be court marshaled, but not Shepard.

What about the basic design of the citadel? You'll have to excuse me for not reading each and every post here, but I searched and didn't find a comment like this. The Citadel has five really long arms rotating around one skinny little ring. Even weightless in space, those arms have so much mass and momentum, it's hard to imagine how they wouldn't tear off at the hinges. And even with unlimited energy resources and some sort of cohesive field, it seems like a very basic design flaw.
But it still looks cool.

Cerberus fielding a fleet in Mass Effect 3.
Prior to ME3 Cerberus was a small organization of isolated cells. In organization it's structure was more similar to old school terrorist organizations, rather than a private army. It also did not field a fleet of warships rivaling the navies of the galaxy.
While Cerberus fielding an army in Mass Effect 3 could perhaps be explained by indoctrination, where did the fleet of warships come from?
Look at Al Qaeda and ISIS. Osama started out at as a CIA Operative. Much of ISIS consist of former Republican Guard that became unemployed when Saddam fell. So I suppose the answer to your question would be asymetrical warfare.

I believe that this is due to the fact that the Normandy is an Alliance ship with an Alliance crew, and while Shepard reports to the council, Shepard remains an Alliance officer.

Last week, I found Square Enix Play Arts Kai's Shepard and Ashley dolls (the same price as one Kindle.. wince.. and both look ugly). In one of the description for Ash, apparently she got promoted to Lt Commander because of the Battle of Citadel. I kinda flip right there...
