I think this perk needs a buff. Rename it to Keen Eye (or something like that) and increase its proc chance to 20%. Additionally, make it increase your chance to loot masterwork materials.

It's hard for me to get upset about this when there are far bigger problems with the game, but you are right.
And I think Optimal Cutting should be even better than you describe. It should double every resource you collect.
So if you pick 1 elfroot, you get 2 elfroots (with the perk).
If collect 3 pieces of iron, it's doubled to 6 pieces of iron.
Perks and combat skills that have only a small chance of being (randomly) activated are extremely unappealing, I agree.

I'd be okay with that, as long as the perk doesn't suddenly swing too far the other way and become OP. lol
Maybe the skill should double the number of crafting resources, *and* give you a 10% increased chance to loot masterwork items.

I think it's working fine and even worth picking it increase amount of common herb you find by 50%. I don't see what's wrong with that

That wouldn't make sense. Masterwork loot would not appear simply because you have keen eyes or know how to prune. That said, I don't even bother with this perk.

Agreed. It should double the plants collected per node 100% of the time. I remember in Far Cry 4 there was an identical perk that worked that way.
In addition, maybe it should also dramatically increase the chances (or guarantee) that the player will collect a plant seed when picking up new plants.
