I love how everyone can do this stuff without having a fight anymore, don't you?
Two things:
1. You don't need the Indoctrination Theory/Thesis to explain Harbinger repeatedly "winging" Shepard instead of obliterating him. Immediately flying away back to space and FTL'ing at max speed along the z-axis of the galaxy would also allow Harby to outrun the coming blast waves of the literal ending. Superior FTL speeds + head start + fore knowledge = Harby could be back and without an umbrella AI to leash him. Granted, that's a conspiracy theory. It may be folly to try understand the actions and motivations of an ancient Reaper.
2. IIRC Shepard didn't appear to have a gut wound until after Anderson dies. As if being fried crispy isn't enough to kill a person. Well, ignoring IT again and the apparent wound transferal from Anderson, what you have to have is a gut wound that opens up during or immediately after the confrontation with the Illusive Man. Shepard has at this point been fried crispy, shot in the shoulder, and tossed about at least twice. It's not outside the realm of possibility that an internal injury became an external injury given the total damage.
....but it's still weird.
But I think it's fair to say that just because Bioware didn't pan the camera down or show Shepard reacting to the injury prior to the Anderson conversation, does not necessarily mean the injury did not exist prior to that conversation. We see Shepard unable to continue when he or she collapses to the floor. After this, Shepard wakes up and without explanation and seems to be in better condition than seconds earlier. Yet we see nobody giving Shepard medical attention before this occurs.

You can also hear it as ''Harvest'', but there was never any confirmation on what Harbinger really says or if he actually says something. In the french version, you can hear the exact same sound. If he said something, I'm pretty sure they would've translated it in other languages too.
It's just a standard Reaper horn sound. They all say "serve us". Which, if you think about it, actually makes things worse.
Even with IT Shepard getting hit dead on with Harbingers beam and not being disintegrated makes no sense.
I cannot rationalize Harbinger missing unintentionally. All of my interpretations have to work with that.
In Extended Cut, it seems Shepard jumped out of the way in time. But even so, he's still next to a hot beam of death. Being that close alone probably fried his suit.
The biggest and oldest and most bad-ass Reaper taunts Shep forever, and when it has a chance to finish him/her for good, it just flies away casually. Seems legit.

I think Harb is really flying after retreating Hammer, that's trying to regroup. Harb simply thinks Shepard is dead, and flies away (though why he doesn't know about Anderson is a bigger question. Even bigger is where 'is" Anderson?). Which isn't hard to believe. We don't know if Harb uses facial recognition. And even if he was judging the dead based on cold bodies and warm bodies, any remaining body would be hot from the beam hitting it.

The only thing we do know is that Reapers are fooled by IFF systems in cutscenes because of "quality" BioWare writing.
