Perhaps it's hoping against hope, but with thirteen years to think about it and six episodes, perhaps Carter has finally figured out how he wants to finish the mythology. And it will be interesting to see how the show handles some of its traditional topics now that the long Indian summer of the 90's is over and the government conspiracy de jour is not men in smoke filled rooms orchestrating the grand cover up, but NSA wiretapping and drone warfare in the age of Snowden.

Knowing Chris Carter, the last episode will contain no less than 3 'maybe supernatural, maybe mundane' moments, a revelation that only brings more questions, and Fox Mulder being either shot, disavowed (by whoever still hasn't disavowed him, this time being the union of minority farmers and produce growers of the upper-midwest), or abducted by aliens. Probably all 3... repeatedly.
And they will still have not answered questions first asked 20 years ago. And Mulder will speculate on the great intergalactic conspiracy by the aliens of Espilon Indi to keep him from finding out their farming secrets, to keep power to the man over minority farmers produce share of the market in Iowa and lower Minnesota.

They really should wrap up the alien conspiracy/invasion storyline somewhere in these six episodes, and I say that as a huge XF fan and someone who always looked forward to the "mythology" episodes. I think it really had run out of steam by the time the show ended, and not just because Duchovny had left. It was nine years of variation on basically the same concept: aliens exist, elements within the government are concealing this fact, and they have ominous plans for Earth's future. Different characters and types of aliens came and went, but both the human villains and the portrayal of the aliens became less interesting as time went by - many of the more interesting government conspirator types were killed off, and the aliens mostly appeared in the form of humanoid "supersoldiers" in the last couple of seasons. Having Mulder gone for most of the last two years didn't help, but some of the stories, IMO, would have been disappointing even with him still around.
Also, for those of us who think Mass Effect and Dragon Age sometimes struggle to balance "OHMIGOD THE WORLD'S ENDING WE'RE ALL GONNA DIE!!!" with "let's go look for somebody's lost thingamajiggy or shut down a random crime syndicate" - well, XF really took this to absurd heights at times. Mulder and Scully still spent a lot of time on "sidequests" even after the nature of the threat had become clear, and wrapping up that aspect would give them more freedom for any additional miniseries or movies. They could even still do another story about aliens (since the XF aliens seem to have multiple factions and/or races), or a government conspiracy that wasn't alien-related (there were already quite a few episodes along those lines), but get away from potential planetwide catastrophes and scenarios where Earth is a battleground in some huge alien war.
So that's my main hope for these six episodes - no more new ways to drag it out, no more "unanswered questions," no more loose threads for more movies that might or might not happen, just bring the alien conspiracy story to a satisfying end once and for all.

To be honest this only a six episode series. There is probably only a single plot in mind spanning that time, much like Torchwoods Miracle Day series.
Like you I loved the mythology stuff, it was a nice break but unless the series takes that focus it will either be one or the other.

My best bet would be some sort of flashback that establishes Mulder and Scully being reinstated to the FBI after the events of "I Want to Believe," along with an explanation of why a full alien invasion didn't occur in December 2012, thus leading into whatever mythology episodes are going to be included in this series of six. I still think they ought to try and wrap up the conspiracy/invasion aspect by the end of the six episodes, though.
If it were me, I'd have Mulder and Scully find a way to short-circuit the invasion quietly with the anti-alien vaccine or something, so that the existential threat is gone but the existence of aliens is still a secret and many of the conspirators have managed to disappear into the night. Future movies and miniseries could still return to the general issue of proving the existence of aliens (especially if some of the more benevolent ones are still around) or do a conspiracy storyline that revolves around some other sort of paranormal phenomenon. I think most fans are just as interested in Mulder and Scully themselves as they are in the plots, so they could still retain their audience with smaller-scale stories if there's a demand to keep going beyond these six episodes.

Growing up it was my favorite series. I don't know why they decided to stop it. Everything on the unexplained from vampires to aliens to cover ups. They handled. The Gov still covers things up much in the fictional movie scripts it does. It was a non stop roller coaster of excitement. I'm glad they returning to bringing some life back into it.
