Is there a way (via console at least) to finish the quest Forbidden Knowledge and confront Xebenkeck, even if Hawke didn't destroy the tomes?

No. Outside of a mod, you must destroy the tomes to confront Xebenkeck.

Edit: nevermind, I managed to use the console to solve the problem.
