Part of the reason the Inquisitor is so powerful is because he/she is wielding Fen'Harel's power. He might not actually be a god, but he was still ridiculously strong.
The average person can't hope to contend with these extremely powerful gods/spirits. We were only able to beat Hakkon because we had the power of another "god", and Ameridan had likely already weakened the dragon a fair bit by putting it into a stasis.
As for the ancient elves, I doubt it was any different. Mythal/Elgar'nan were simply too powerful for anyone to contend with. A rant by a Forgotten One suggests that the elven gods made promises to their followers and encouraged worship themselves.

That's why we've never seen the Maker, he's in hiding because he's terrified of everyone and their mum's stepping up to the plate and killing him? Or rather than him being silent because he's turned away from humanity, he's been dead the entire time?
Because the PC is actually a god themselves. Haven't you noticed that you never truly die, unless you sacrifice yourself willingly? You always overcome your enemies, even if they 'kill' you several times; you'll always turn back time and they'll be forced to fight an unrelenting foe until they eventually lose. You can also control your enemies' strength. Are they took weak? You can buff them and give yourself a challenge. Are they too strong? Weaken 'em. Not only that, but you can also completely stop time to do simple mundane things, such as shifting some gear around or reading a book. How could they possibly hope to defeat you when you have that kind of power?
I'm sure in a hundred years time they will begin to worship the main protagonist as a god. Maybe even give them funny little names.
