Happened to me the first time I beat the game, but after traveling to VR then back, everything was in place and everyone was there.
Is the empty Skyhold post ending intentional?

This happened to me on my first run with my girl who romanced Solas and for a brief moment I wondered if it was meant to happen and he would suddenly spring out and say "Fooled yah!". Alternatively the Nightmare demon would start laughing. Then realised that it was just a bug, reloaded and everything was fine.

Yeah, it looked a lot emptier and I couldn't find everyone. I could've sworn I saw Varric at his usual place as I ran out the castle on my way to the grounds and when I came back he was gone. 
It reminded me of that Star Trek TNG episode where everyone on the Enterprise would vanish one by one when out of sight and the only one that even remembered they existed was the ship's doctor.

Just open the veil and invite some of Solas' friends. If not that open the veil and walk around the Fade. Good way to keep your skills sharp by killing Demons. Hell may learn some things while you are there.
