So, I'm at the Alexius fight. My PC (Two handed warrior) and Varric are a sneeze away from death, Dorian is at 75%, Blackwall at 50%. I have no potions and no more supply crates. Am I basically being forced to turn down the difficulty? I've worked so hard to get this far.

You may want to revert to an old save.

 

How well is Dorian equipped?  Since you don't get to equip him before you have the meeting in the war council he can be poorly equipped if you didn't craft items prior to the mission.  You are low on ranged fighters and that battle has a lot of Alexius porting around. 

 

Given your likely familiarity you may want to switch to piloting Blackwall and sword/shield the rest of the fight.  You likely have an auto-save just before that fight starts so you can redo a bit.  Identify what has been killing you and work the room, be extra careful of runes, learn the jump trick for disabling runes (jump as you hit the edge).  You are in a tough spot to change tactics though.  You have no easy way to resupply and retry.

I decided to just lose the hour and a half of progress and revert to a save before the mission started. It bugs the crap out of me, but I think I was under prepared for the area.

I feel you.  My first stab at a NM run was this.  I'd long since run out of crates and Alexius was just murderizing me.  Took Varric and Cassandra myself as a mage and Dorian and  I just ended up dialing that one back to hard after about 10 tries (stupid me had no saves in there with any health crates left). I even remembered to bring in gear for him and still got murdered.  So much trial and error at the beginning of a NM run.  My second attempt went a lot smoother - I learned a lot from that failure (it was also before I was really active on here so I had no one to go to for advice or commiseration)!

Never allow the Ai to use potions themselfs. And before using a supply crate, use all your potions you have left even when going to a new area.You can backtrack in t  Area. This way i had a supply crate left before starting the bossfight.
