It just makes more sense for them to have been indoctrinated by Reapers. I mean, they did hang a Reaper corpse up in the middle of their HQ and implant actual Reaper tech into many of themselves.

Leviathan indoctrination seems to work differently: It's range is more limited, requiring the proximity of one of those orbs. And it seems to be more "assuming direct control"-y, forcing people to act certain ways than altering the way they think. People who regain control after being influenced by the Leviathans have no memory of what happened to them. TIM, if you talk him down, seems to realize he is being controlled, rather than go "Huh, where am I?"
Yeah I know 10 days later but whatever. It does seem that way though it seems both more and less useful. Obviously it's not as permanent as Reaper indoctrination but there doesn't seem to be a risk of losing control (without destroying the orb) or of losing utility, considering the work the people of Mahavid produced whilst they were enthralled. But indoctrination is based off of enthrallment so there are probably more similarities than differences.
