I've always argued that Corypheus' confused dialogue about the Black City in Legacy was unclear. Now that he's more lucid when he talks about it, I figured he settled the issue by saying it was black when he arrived. He also says that he and his fellows didn't create the darkness, they discovered it. But this still raises the question of why he thought it was gold because clearly he must have had a reason to expect it. But then in the end he says that he "walked the Golden City" as do the Venatori in the dark future. There's also a codex entry in Valammar, I think, about a dwarf relates a story he heard about a friend encountering intelligent darkspawn where he talks about a what appear to be the other Darkspawn Magisters arguing about their failure. And it clearly mentions "a city turned black."
The Codex entry for "Doom on All the World" finally gives us some more historical details. There are records of Tevinter Magisters opening a portal to the Golden City purportedly at the behest of the Old Gods. And there are also records that the city in the center of the fade, which did look gold, immediately turned black as soon as they did so.
So even when I thought the characters were being clear, it also ends up being unclear.
The the closest theory this seems to hint at, in my opinion, was that The Golden City was a "gold on the outside, black on the inside" sort of thing.
