Just the entire trilogy I've been wondering why Shepards squadmates get the same perks. I get that everyone lets Shepard do and carry whatever they want, but I would have thought that they at least asked for shepards squadmates to leave their guns behind or something.
I mean I'm sure Shepard would overrule it or something, but its still odd that nobody would even say anything, don't you think?
Since Spectres are a "By any means" kinda thing, I would assume the people they take with them count as those "any means"

No. The Spectre's crew does not get any kind of special legal status. Spectres generally back up their crew, but that's a case by case thing up to the Spectre's discretion.

The crew getting to carry weapons on Noveria, when only Spectres are allowed to carry them?

Technically that means s/he outguns a cannibal 2 to 1.

Doesn't work when you're talking to someone who could pretty much just straight up murder you and get away with it. Especially in ME1. Renegade Shep is kind of a psycho in that one.

Yeah, they get deputy Spectre status. The Shepard says so. You don't argue with The Shepard.
