I was wondering if ammo effects can have their properties applied after they've pierced cover due to a Piercing Mod?
For example, if I have a Piercing Mod (or HVB depending on the weapon) equipped on my gun and I shoot through cover at a shielded enemy with Disruptor Ammo, will the Disruptor Ammo effect work on the shielded enemy like normal? Or would it have some of its effectiveness reduced since the shot went through cover?

Hmmmm.
I just tested with Cryo Ammo on the Viper since it can freeze in one shot. It did not freeze Guardians when shooting through their riot shields. But it did freeze two Troopers at once when it penetrated through one Trooper and hit the other one.
I know Incendiary Ammo can. Just today I witnessed an example of it. Here: Link
I'm not sure about reduced potency, it's hard to tell on Incendiary Ammo. It doesn't look like it's weaker, but then again, I use it to prime targets.
Incendiary Ammo is different than other ammo in that its effect is applied after the bullet; other ammo effects are applied before the bullet.
i will retest with other ammo types and guns. I now recall I have a Soldier in a good repeatable spot I can try.
Okay, I just ran a Soldier quickly with the Javelin on N7: Cerberus Attack. Lots of cover, enough shielded enemies and what-not. Used two piercing mods on the Javelin.
With Cryo ammo, it appeared to chill some shielded enemies when shot through actual cover.
With Disruptor Ammo, I think I managed to kill one or two half-shielded enemies when shooting them through actual cover. And I think I managed to stun one of them with Disruptor Ammo through cover, then tech-bursted him.
So the best I can tell, Cryo Ammo, Incendiary Ammo, and Cryo Ammo will work on enemies when shooting through cover. But that does not apply to Guardian's riot shields, because game mechanics i guess.

Also, not sure if this was a typo, but I noticed you left out Disruptor Ammo from the last paragraph in the list of ammos that will work on enemies when shooting through cover (though it seems like from your test of stunning + tech bursting in the middle paragraph it does). Did Disruptor Ammo work when pierced through cover?

Yeah, that was an accidental omission. Disruptor Ammo does appear to work when pierced through cover.
