I think only Alistair isn't more intelligent than Merrill.
Is Morrigan just that much more competent and intelligent than Merrill?

I like Morrigan and Merril, but in general I consider Morrigan to be more intelligent and competent between the 2.
When applying this to the Mirrors to 2 rebuilt, we have to remember that both were able to accomplish this feat regardless of what resources the other had.

Bioware hates elves so they write elves as incompetent, selfish and arrogant. That is all. At this point, in the next game, I expect all elves in Thedas to wear diapers or else they'll poop themselves because they can't do anything right.
It's getting old. Especially since we all know from real life that humans are the ones who are incompetent, selfish and arrogant. But I guess that's a little too close to home for Bioware.
The thing is, -I- know from real life that there's no such thing as elves.
So Bioware can do what they like with a fictional construct.
That being said, I'm really pleased to see elves with, you know, actual relatable flaws rather than being these immortal all-wise beautiful superior beings. I also think that breaking down is the first step to rebuilding, and future games will see the rise of the elves.
They aren't incompetent, half are downtrodden and are systematically being subsumed into a culture that is stacked to prevent their growth and the other half are desperately trying to reclaim the past but failing. They aren't failing because they're incompetent, they are failing because they lack written records, have had most of their heritage pilfered, and are pretty much barred from accessing what little remains. So they're left with a garbled record. The fact that they are taking so much pride in falsehoods is a tragic irony, and helps to make them more dimensional than packs of pointy eared Robin Hoods.
I don't understand how anyone can take such personal offence at the scattered accounts Bioware has given so far. The series isn't over and there is a lot of ground still to cover on all the races.

Morrigan was trained from birth by an elven goddess. It should't be surprising that she knows more about elfy stuff than one of the Dalish.

It's fair to say that the events of the Dalish Origin happened in canon, the only variable really was Duncan's presence to ensure that Mahariel survived long enough for Marethari to temporary cure them, before recruiting them into the Wardens?
In the world-states where Duncan never encountered the Dalish, we're told by Ariane in Witch Hunt and Merrill in DA2 that Mahariel and Tamlen ended up dying as a result of touching the tainted mirror. Presumably, we can also infer that the Eluvian was destroyed by someone else in the clan to prevent it from endangering others and at some point, Merrill retrieved most of the broken fragments in secret?
The idea that the mirror was shattered by someone other than Duncan is backed up by how in WItch Hunt, we find that the mirror already in a broken state, in DA2 we first encounter Merrill studying a shard, as well as her makeshift Eluvian having large cracks dotting across it's surface?
So yeah, Morrigan had an easier time because she didn't have to super-glue all the pieces together, she lucked out with one that was intact?
I think that Duncan visits the Dalish regardless of what origin is chosen. He goes everywhere, seeking recruits for the Wardens. Things are different in every origin, of course, because your Hero was there. In DA2, Merrill mentions that she met Duncan regardless of the origin imported.

Well Morrigan's eluvian was just broken. Merrill's was smashed to pieces by Duncan, so that may have had something to do with it.

I think Morrigan's worked fine and she had trouble activating it, which is why she stole a book on eluvians from the dalish, which ironically they couldn't read.
Merrill took a single fragment, cleansed it of the dark spawn taint, and per the developers, extrapolated asuch knowledge as she could and started building a new one from scratch, and eventually got it to the point Morrigan started out with. A working eluvian and no way to activate it.

Morrigan reconstruct one in Dragon Age: Last Court.
After gaining an understanding of them, and having the instruction manual she stole from the Dalish in witch hunt,
I say both Morrigan and Merrill are world authorities on them. Morrigan, at this point in the timeline, knows more.

What line? Hawke doesn't speak in combat or out of combat when the fight ends. Hawke is completely stoic when it comes to fighting.

[Aggressive/Direct Hawke] Now we see blood! (when a fight starts) .
Just thought it was witty due to Merrill being a blood mage who became a puddle of gore.

Hawke doesn't have any pre-battle lines either. It's the complete opposite of Origins where they had a comment for before and during and after battle.

Merrill had to attempt to restore a corrupted Eluvian, Morrigan only had to reactivate a dormant one. It isn't exactly comparable. With that being said, Morrigan IS much more knowledgable about the subject matter, and knew what she was doing. Merrill on the other hand was pretty much stumbling around in the dark.
