Not exactly. The Grey Wardens have the taint, which allows Cory to control them. The Redcliffe mages do not.
As far as it stands, I read it that, while Fiona may not have liked working with Alexius, she in the end chose to follow him willingly. She has been known to make bad decisions like this.

There were a few mage circles that did not join the rebels. The Circles in Ostwick, Perendale, and Hasmal did not do so. I don't know of any others.

This is why I go for templars. In that quest you clearly have templars fighting back and against what's happening. In the mage line they all talk like they want nothing to do with it, but actively do nothing about it.

The Elder One was leading the army that Fiona was still an important figure in. She was the boss fight after all. How could she not have noticed him?

If he could control them through the Taint, then all Wardens would be under his control, not just the Warden Mages who did the demon summoning.

her being a...laboratory, for red lyrium proves nothing about any rebellion on her part, Corypheus may have done so simply because he's kind of an ass
