It'll screw with immersion: to have a voiced protagonist for most of the game, and a silent one for the mods.

Indeed. Most of the popular mods for New Vegas seem to for new voiced companions, armours, the expected nude mods and guns.

How? It's not as if they didn't need to mod in VO for the NPCs. Or they could skip it entirely.
And I'm sceptical about the supposed prevalence of story based mods. Can't say I saw any worth anything anywhere besides NWN1.
Falskaar for Skyrim is decent enough. There was an Oblivion total conversion named Nehrim that was quite popular and pretty high in quality as well, from what I remember of it however the writing and voice acting were pretty cheesy. I also remember trying an Archelologist's Guild one for Oblivion too, the voice acting was beyond terrible however and the levels wayyyy too large.
But ya, story mods are few and far between. Quality ones even less so. Mostly because you're unlikely to both be a decent writer and also someone who can devote the absurd amount of time and skill required to do such a mod in the first place.

Yeah but it's one thing to voice a brand new NPC and another to voice a character who already has a VA.
ANd while yeah story based mods are few and far between, but stuff like Interesting NPCs saved Skyrim for me. A mod that probably would have been much harder, if not impossible, if the Dragonborn was voiced.

In theory, sure, but this comes back to my having not yet seen a brand new NPC that's actually wortwhile. And certainly that - mostly apart from say Team Four Star on DBZ Abridged - I haven't really seen competent VA work either.
The "mod" you mention basically seems like an incredible venture - assuming it's done well - to actually create the game that Bestheda wasn't interested in making. That's far beyond a modification, and more akin to a wholesale reworking. It's not far removed from what sets FO:NV apart from FO3.
To the extent that you can find good VO at all, finding someone who can convincingly sound like the PC's VO isn't going to be that much of a stretch.

Just create a mod that removes all the sound files from the protagonist's spoken lines, problem solved!
In all honesty I would not be surprised if somebody is already planning to do it, mah immersion!
The modding scene is basically insurance against the game failing at this point.
The bar really hasn't been raised because nobody has really done what Bethesda is doing except Obsidian with New Vegas. Not even TW3 or DA:I with their larger maps is really the same thing as Skyrim or Fallout.
I am sorry but what exactly is it that Bethesda is doing that no other game does? Apart from being really really big (a trend that more and more games are starting to follow) I am not sure how it does stuff that no other game has done before?

Some of Skyrim's character and story-based mods brought life to an otherwise mostly-shallow story-telling experience.
Here, we can only have faith in Bethesda's writing ability. Unless you're willing to take the huge break in consistency and play a silent protagonist.

In my playthrough with Logan's Loophole, this pretty much described every fight for me. Just replace the laser pistol by a power fist.
