Cow dung is actually an anti-bacterial agent. We first lived in Nepal 25 years ago. Then toilets were quite rare and people used the footpaths in lieu of loos. Not good. My wife got hepatitis as a result. We were in the process of supplying clean water to the village that we were working at, and realising that clean water would not help much, if their customs did not also change, we said that we would only connect the water when every house had at least a pit toilet. One man was refusing to comply, but eventually social pressure from the other villagers forced his compliance too. When we returned 25 years later, the village was so much more pleasant!
We did find that we had to wash our feet and then wear flip-flops otherwise or damp feet would pick up the mud and we would take the mud to bed with us and have red or yellow footprints on the bedding. 
So no, we removed our footwear when we entered a house, as was the local custom with good reason.
