Blowing goons' heads off seems to stagger them out of their animations well enough. I honestly can't see how anyone complains about them if they aren't a camper or trying to solo devices on a smaller map. Dumbest and most easily trivialized enemy in the entire game IMO.

You must be slipping.
1) Cerberus: A lot of them are squishy, and can be killed with my favorite acolyte+incendiary= fire explosion combos, and while atlases have high armor their weak spots can be abused easily
2) Reapers: Better than geth
3) Geth: Better than collectors
4) Collector: Geth is harder but I just hate how tanky they are
Reaps are the easiest by far.
Cerberus are probably my second fav, or Geth depending on my kit.
Collectors blow, but can be fun just the same.
I play a few kits mainly due to favoritism on my part and those are also the kits that I'm actually competent with (I ain't no ME3MP genius virtuoso kthx) but I do not complain about any faction based on the kit I have. My main kit is the human vanilla female adept- and I use her with any faction with zero issues.
1- Cerberus: I like this faction bc all of my kills feel so satisfying. Throwing a phantom in singularity and shockwaving her to death feels good. Warping a bunch of dragoons and slapping them with shockwave also feels soooo good. It's just so good to kill them! 
2- Collectors: I like the way the abombs sound. I do hate the stupid OP bugged swarmer bug cloudy thing but I can deal. It is glitchy as hell but abomb sounds are fun!
3- Geth: if I have geth scanner equipped it is too fun to kill whole herds of hunters 
But the stagger fest and OP Prime turrets and drone makes me irritated at times.
4- Reapers: everyone everyone selects this but the godforsaken BANSHEES. I'm tired of being a meat donut, man, what can I say. Imma meat donut way too often. I hate the Banshee scream so I tend to tune it out or lower volume or both- but then the Banshee can teleport right behind you and meat donut time it is. Banshee is the ONLY boss that regularly kills me. I freaking despise Banshees.

Well, sounds like we would get along lol. It is good to see that someone else shares my hatred for Banshees.

Reapers are actually very annoying when playing weapon focus with weak dps and level 1 consumables. Why I hated them the most before because the double Banshee chase is even more annoying when you don't have the dps on weapon focus kits and builds.

CLOSE, although I would actually say that the Telvanni are my favorite of the bunch. Redoran and the rest are alright by me (except those uptight Indoril jerks who will attack you because of the clothes you wear; and those fools from Dres who are largely responsible for war with the lizards).
I always liked Hlaalu. Crassius Curio called me his "little dumpling"
Geth: I actually hate them the most because they're annoying, cheap and use every dirty trick in the book to take you down but that just makes it all the more satisfying to destroy them.
Cerberus: I really enjoy sabotaging turrets and Atlases and sending Phantoms on a one way trip to the moon.
Reapers: Husks are a joke, Cannibals care more about what's for dinner than fighting, Brutes suck at everything except sweeping the floor and Banshees need to shut up, Ravagers and Marauders are okay.
Collectors: Oh man, these guys are killing us... Let's brick their consoles before they do any more damage!
