More likely someone was dumb enough to build a wall where it shouldn't have been built (inside that arch) in order to create prison.
It's also possible that this river was just a trickle back then, hence filling in the arch wasn't considered entirely bonkers. But either something happened or over time the 'river' and its current got stronger and whatever small hole was there to let the trickle outside couldn't handle the mass of water gathering on the other side (might have been even worse if ice clogged the... uh... outlet?). Eventually enough water rose on the other side that it pushed out the weakest part of wall, taking the weakened floor with it as well, in one giant outburst.

That makes sense. I always thought that prison was in an awkward place and wondered if the water was always there or did it burst through from a collapse or something.
Realistically speaking, Skyhold would be hell to maintain for no real advantage. It's far away from any trade routes, making it extremely difficult to get supplies. It has no land around it for farming or raising animals, so has way of supporting itself. It's far away from the passes through the Frostbacks, so while it's easily defensible it's still strategically worthless. Not to mention the chill.
I don't think there needs to be an ancient evil lurking under it's foundation to explain why people keep abandoning it.
The real question is, why would anyone build it in the first place.
(Which admittedly, could be because of an ancient evil lurking under it's foundation)
If it was originally Elven, then they would have used the Eluvians to access it and bring supplies, piece of cake when you can teleport goods and services. But when the mirrors went "dark," it became a nightmare to supply and sustain, hence the repeated desertions.
