ME1 had the Mako, but all were fixed locations with no real need to explore anything outside the objectives.
ME2 was fun for me as a former lab assistant that had to do such things manually (ie; soil samples), but still seemed to separate the Player from Shepard.
ME3 was a faster combo of the prior methods, but came down to fixed locations, no real need to explore other planets, and was a mini-game; not a deep story mechanic.
Am wondering if the future game might be able to include something that bolstered exploration; perhaps some random locations for rare materials. Or if done from orbit, perhaps a random planet, asteroid, etc in that system.
But I am open to suggestions, and hope Bioware will be also, as the stories we tell thru the Commander are the priority; not simply a mini-game, or bullet points on walkthroughs for the Player needs to collect to succeed.

And that the rub, isn't it?
We are told there are 200 systems. We are told the game is massive. We are told exploration is a main theme (ie: the Mako).
How do you design a game that allows the player to explore or not? This game is not ELITE, which gives you the option to go solo. A Wild West theme implies "do or die" events. This means the player must upgrade offensive/defensive systems both personal, squad and colony wise. You need to design the game that somehow convinces the player but does not force the player that exploring new systems to find better tech, gear or find new allies is the only way to survive. Perhaps an AI advisor to give you hints as to the best course of action is a subtle game mechanic that may actually work well.
And, above all, avoid grinding at all costs or forcing the player to go MP.
That's my 2 cents.

Finding resources to establish and improvement settlements or the new homes, to improve the mako, ship, the team or the main character or or trading with other races, maybe selling to companies ... or some kind of payment for a ransom of a town.
