What made Shepard special was the Prothean visions and the Cypher. Other than that, he was just a great soldier, which is why he was selected for the Spectres. So since that was all dropped after Mass Effect, you're right; Shepard isn't special from ME2 onward.

Shepard is basically Space Jesus who is the messiah of our cycle.
Everyone follows and puts their faith in him. He came back from the death (it just took him slightly longer than 3 days and about 40 billion credits).
He can talk-jutsu anyone into submission (as long as you're a pure-paragon goody-two-shoes with enough paragon points) and he can solve all problems with blind idealism with no negative repercussions whatsoever (again, if you're playing as a pure paragon angel that is).
Like Jesus, Shepard has 12 disciples (in ME2) and like Jesus, Shepard is betrayed by one of his disciples (the Virmire survivor, who is the Judas of this story).
I fully believe Shepard is the second coming of Jesus, or at least paragon Shepard is.
Edit: Hell, Shepard is even called "the Shepherd" at the end of the series, just like Jesus.
I agree that Shepard is an allusion to Jesus, but I don't think the VS was meant to be Judas. First of all, if squad-mates equal disciples then Shepard had more than 12. If only ME2 squad-mates equal disciples then the VS wasn't one. More importantly, Judas was bribed to betray Jesus. The VS got angry and refused to join Shepard and Cerberus(rightly or wrongly) purely on principle. They may have mistrusted Shepard, but they never really betrayed Shepard.
Sorry if this was a tangent, but I felt compelled to say it.
I assume people love their Shepard because of the amount of time, thought, effort, energy they've put into their playthroughs. They want to see their Shepard's actions reflected in the next Mass Effect game.
Which is fine, I feel the same way about my Shepard. But as of now, his chapter is over. I am ready to move on and put effort into a new cast and new PC. Shepard will always be number one.
But I think thats why people think Shepard is so special.
Sometimes, to make more sense of the plot (especially ME2), I like to pretend the Mass Effect Trilogy is really the Alliance Propaganda version of what happened when the Reapers invaded.

If you don't have Javik the Cipher is what allows you to activate the Beacon on Thessia, IIRC. I thought that was a nice touch, since it actually made the one actually unique thing about Shep relevant.

Correct, it does pop back up for one scene, but it should have been central.

Except for coming back to life, being half robot(in the wrong kind of way), tanking molten plasma that destroys starships, going toe to toe with a Yahg(a big one), and using sniper rifles that snap arms clean in two, you mean. Then sure. Shepard sure isn't special from ME2 onwards.

How is Shepard being cybernetic essential to the plot of ME3? All I recall is one line from the Catalyst about Shepard being partly synthetic. Maybe I forgot something though. Shepard's cybernetics are not special other than perhaps the extent to which he has them.

No, that had nothing to do with the plot. That had nothing to do with Mass Effect, nothing to do with what Miranda said made Shepard important at the start of ME2, and really didn't matter at the end of ME3. All that made Shepard "special" there was his physical presence.
