I'd prefer to be special in the sense of 'have special knowledge to make PC relevant, and then tasked to important things that could use such knowledge.' Not 'utterly irreplaceable, one-of-a-kind mythic hero with magic uniqueness.'
So, Hawke or ME3 Shepherd, rather than Inquisitor/Warden/ME1/ME2 Shepherd.
Being the PC is already going to make us mega murder machines. Our power is going to be amazing no matter what. It really comes down to how much the plot should defer to the PC, and that was always one of the more annoying parts of the ME trilogy to me.

That's an interesting question.
Ideally, as special as the player wants them to be.
How that would work though, I don't know. I'd have to think about it.
Ideally, the protagonist should not be special at all, especially if the players wants him/her to be special.
I'm kinda done with these wish-fulfillment power-trip fantasy games and stories that BioWare keeps doing. Can we for once NOT play as "the chosen one" or some other type of special snowflake? It has started to become a trope for BioWare games, a boring one.
I rather just play a regular scout, or a diplomat, or a spy. Or perhaps a mixture of those; someone who discovers new areas, gathers intel and forges alliances to strengthen the position of humanity and the other Milky Way species. Basically like Dragon Age Inquisition, but in space, without the "save the world" or "Herald of Andraste" crap.

At this point I'm sick of the tropes of; Uber badass saviour of the universe and the complete nobody who discovers he is the chosen one. Equally I don't want some toilet cleaner to become a hero by jamming his acne cream into the eye of the big bad evil. Somewhere equidistant between Shepard and Conrad Verner would be just fine.

Given all those things, you would still end up being pretty special.
The story has to have a focal point, and that's the protagonist. So you're always going to be special in some way.
The way to do what you want is perhaps to make the specialness smaller in scale. As in, being special but only to the perceptions of a handful of other characters, rather than an entire galaxy or civilization.

That's not entirely true. The protagonist doesn't have to be the focal point and he/she doesn't have to be special either.
But I agree with the latter part of your comment. I don't mind playing a "special" character as in someone who's exceptionally skilled at his/her job. I just don't want to play as someone who's special on galactic scale.
A good example would be Captain Jean-Luc Picard from Star Trek: The Next Generation.
He's special to some degree because he's the leader of a giant ship, he has exiting adventures and has shown to be exceptionally gifted at diplomacy, but in the grand scheme of things he doesn't really matter.
Picard might have gathered some fame by the end of his journey, but that fame was all deserved, he worked for it, he earned it, he didn't just get it because he was some kind of special snowflake who everyone depended on.

I think the protagonist will no doubt be somewhat special, as it's an easy way to explain why we deserve to be in charge/ call the shots.
For example: We could be a part of a geological/tactics team who has shown tremendous efforts in our fieldwork whilst displaying top-notch leadership skills, similar somewhat to Shepard's backstories.

I prefer the hero to be as not special as possible. I much prefer doing because it must be done, rather then being egged on by powers.

The child of Shepard should be the answer! It would make the story very rich and helps ease the pain and loss to those that want shepard to live. It will also make the new character that much more of a badass.

Have you even read up on ME:A? Shepard's kid can't exist, much less be in Andromeda.

Nothing special. I dislike that typical tale like "Chosen by x to stop y" pattern.
Let us earn our place like Hawke instead of giving everything on a silver plate. Because it kills immersion and character progression.
"Let's see if there's something to lewt... Oops haha i was Queen of Feralden!11 Ooo shiny!" *loots*
"Oh handpicked by god himself! Do i really need to level up? Why can't he simply i don't know throw fireballs at my enemies? Or doesn't he exist?" *levels up*
"Best soldier ever baby! Here i am! Pew-pew! Yet, i somehow can't pass this mission QQ" *stuck at that part and character reroll*

I don't know, that's a tricky story to pull off and still make it believable. I'm not sure BW could do it. As a sitcom like RedDwarf or a tongue in cheek game it would work fine. But as a semi serious game set in the ME Universe I'm not so sure.
If memory serves me there is a game in development, that I've forgotten the name of, about a janitor that goes around cleaning up ships and stations after battles with aliens. You just walk around with mop and buckets cleaning up the gore left behind. A little tongue in cheek but serious non the less.

If it's a trilogy again (and I hope it is, because one of my more frequent gripes with stories is that everything's clustered so it gets annoying), I'd like to start as not special and build up over 3 games instead of straight to Ultimate Space Hero.

Let us start as Emperor/Empress of the Galaxy, god's prophet with nasty super powers. We should have biggest fleet in galaxy cause a single ship would be so common folk, a nice big ass mansion filled with servants, gold plated mini nuclear launchers that we can dual wield...
And lose them all at the prologue. ME:A symbol comes to screen with a troll face background.
PS: Not serious. Actually if that happens losing everything at the prologue part was serious. Ah nevermind.
